How can i make Windows PE boot in another directory then the root, like \BAPE
Can i just do like on the Windows XP / 2K?

Yes. Windows PE works like 2000/XP.

ok, but is there any files that need to be copied from the i386 folder to the PE root directory?
off topic:
Can i use the standard w2ksect.bin for Windows 2003?

I don't think you need to copy any files. The reason for copying files for Windows XP, 2000, 2003 is that you need to be able to run the installation. Windows PE has no installation. It is an already configured subset of Windows (that's not to say that you can't modify it).
As for the w2ksect.bin, you can use this with Server 2003 if you wish.
